Secondary mass table

When you digest a protein, either automatically or through a manual digest, the results are presented in the peptide window:

PeptideList

In this list you can have up to eight columns, each holding a unique value of your peptide. The first and last column are fixed as peptide number and sequence respectively. You can choose to have an alternate mass table displayed as one of the columns, but you first have to define which mass file to display:

Press the white-on-blue S button to open the Setup dialog box on the ‘Peptide’ page. Click on the ‘Setup 1’ button, this opens the Edit peptide column layout dialog.

EdPepColLayout

To the right you can select Alternate mass file name. To the left you can select which column should display the alternate mass file (Alt. MS - entry 7 in the figure above).

Click OK to return to the Setup dialog, OK once again to return to the peptide window.

If the alternate mass file is not shown, right-click on one of the column headers to display all the layout options and select ‘Alt. MS’ from the list.
